These are the ones I keep up-to-date on right now:
Sfeer Theory: Magic functions like a field of scientific study, and people go to a university to learn how to use it. The main character is an illegal magic-user (you have to be licensed to use magic) who works at the university as a janitor. One day he gets caught doing magic to help speed up his cleaning, and the professor who catches him decides to take him on as an assistant. The art for this webcomic is absolutely gorgeous, but the updates are slow (averaging about once every two weeks on an irregular schedule).
Sleepless Domain: It's hard to give a summary for this one without revealing an early-series spoiler, but basically it's a magical girl webcomic which asks questions like "is it ethical to ask teenage girls to fight for humanity's sake" and "what should we do with these girls once they lose their powers and have PTSD by the time they're 20 (if they live that long)". It can get pretty dark at times, but it's also really funny too.
Kiwi Blitz: A 15-year-old girl who participates in mecha battles (this is done for sport and is shown on tv) gets gifted a mecha of her own for her birthday. She decides to become a superhero. All the bad guys in the city go "Aww, that's cute. But I guess we have to kill her now." It's by the same artist/author as the previous webcomic (she's doing both at the same time), so a lot of the writing and humor and stuff is similar between the two. If you like one, you'll probably like the other.
