hannibal is using mason, but rest assured he is disgusted with him. if all went to his plan, will would have killed mason. he could do it himself, but like you said, he wants his murder butterfly. also he's a little too tied to the vergers atm to make a move himself.

part of me also thinks hannibal had margot sterilized because it was will's baby. hannibal is incredibly possessive of will as manipulators and/or crazy friends are wont to be.

rest assured, hannibal doesn't do anything to just serve one motive. he likes to boomerang a lot of birds.

if you want to see evidence of his disgust with mason, you can watch him during his therapy session. he all but wrinkles his nose throughout the scene, especially when mason says he managed to get his therapist into a position he could blackmail. mason loses his comfortable position lying down then. also, hannibal has a particular look to him when mason asks about his sister.

tl;dr hannibal is very good at pretending to be on someone's side. in the other incarnations, he perfectly convinced mason that they were pals (and potential fuckbuddies, according to the movie) even up to the point where he sweet-talked mason into carving his face off with a shard of mirror.
