the other anon got it good, but here's another thing to remember:

Don't be afraid to piss characters off - The Doctor in lot of his incarnations (7 comes to mind especially i.e: Ace) can be rather manipulative of people if it serves the greater good. And he tends to put his foot into his mouth rather frequently, so that is going to rub people the wrong way.

And he can be rather arrogant and cocky at times - how much so depends on the Incarnation, he knows well that he's generally the smartest person in the room, and often the only one that knows what the hell's going on in a given situation. So the times he makes a mistake is much more noticeable in light of that.

tl;dr summary: He's a good guy, but depending on the incarnation, he's not always the most pleasant person to be around.
